Really need to find an answer as the way the video rolls makes it next to useless :(

A workaround for the moment may be to download the footage directly from the Theta to your computer, remove the orientation metadata (possible by transcoding the footage?), then process through the Theta desktop app to convert the dual spherical image to equirectangular.

It would be great if the mobile or desktop app made use of the gyro metadata optional.
